It's weird. I ran into the same problem, e.g. $GLOBUS_SCRATCH_DIR
when using GT 4.0.1 eventhough I am using the same jndi-config.xml
from GT 4.0 (see log file).
I had ran into this problem and was able to fix this using GT 4.0.
Now, I upgraded the machine and I noticed that in GT 4.0.1, the
$GLOBUS_LOCATION/etc/gram-service-*/jndi-config.xml looked a bit
different. However, I simply copied all jndi-config.xml from my GT
4.0 machine to GT 4.0.1 machine. However, it still does not solve
the problem. So I figure, this problem may be different from what
I've encountered with GT 4.0., e.g. this may not have anything to
do with the scratchdirectory.
Hope you can give some pointers.

I'm surprised that your etc/gram-service-*/jndi-config.xml files are
different between Globus 4.0.0 and Globus 4.0.1. They're the same for
me.
Can you set GRIDMANAGER_DEBUG = D_FULLDEBUG and try again? That will
provide more detailed information.
