You can use condor_reconfig to reload the condor_config file while condor is running, and running jobs won't be affected.

Is there anyway to update a condor config file without stopping condor (i.e. with net stop in windows), so that the updates will effect currently running jobs? Will condor_restart do this without stopping currently running jobs? Or do you have to stop all jobs on a given computer in order to update it's config files?
