I think you want to use the user config file for this.
Whatever a user puts in the file
~/.condor/user_config
will be read as the last config file by condor tools (like condor_submit) when the load config.
Note that user config files are ignored when the user is root, so HTCondor daemons cannot have private config of this sort.

Hi,
what would be the recommended way for a user to override a given
variable in the schedd configuration at submit time?
Is still LOCAL_CONFIG_DIR a valid way to point to user specific setup?
