Thanks for that. The only decent way I found to fix it was to change 
/etc/condor-ce/config.d/01-common-auth.conf

SEC_DEFAULT_AUTHENTICATION_METHODS = GSI,FS

I.e. I added FS authentication to the pre-existing GSI authentication.

After that, the BDII worked OK.
