In your job file include:
Allow_Startup_Script = True
Then your script needs to include something like:
#!/bin/sh
...
... other stuff...
...
/usr/bin/scp myhost:myprogram .
exec ./myprogram ${1+"$@"}
This is described in the condor_submit manual page.
