I get this problem with local universe jobs on Windows. For example:
File runit.sub:
universe = local
executable = runit.bat
error = runit.err
output = runit.out
log = runit.log
notification = never
queue
File runit.bat:
echo Hello from runit.bat...
echo Current directory:
chdir
echo Current environment:
set
echo ...bye.
Changing the universe to vanilla works fine, although it then runs on
a remote machine.
My workaround is to copy runit.bat to condor_exec.bat before
submitting local universe jobs.

I am getting a funny Windows in the error file.
'condor_exec.bat' is not recognized as an internal or external
command...
I have been playing with remote_initialdir etc and paths
