Perhaps you can get the behavior you want by specifying stream_input and stream_output in your submit file instead of just using input and output (see the condor_submit man page).  I know that this may be overkill/slightly wasteful if your job is running in a shared filesystem, but I think we are careful to use line buffering when streaming, so it could be an easy way to get what you want immediately.
